The Swiss skier, who had never finished higher than fifth at World Cup level, produced a stunning time of 1:02.59, one tenth clear of teammate Michelle Gisin.
And Flury admits everything came together for her run in Switzerland, despite the race being shortened due to stronger winds.
"I really had great conditions. Other athletes they had not lots of sun like I had,” Flury said. "The snow conditions were so good, you just have to go, go, go."
Gisin also acknowledged racing in the clearest and calmest conditions fired her into second place.
She said: "It was very irregular and we got lucky, but you always have to ski it down.”
Tina Weirather of Liechtenstein was third, 0.16 behind Flury, and leads the discipline standings after two races.
Elsewhere 2009 Super G World Champion Lindsey Vonn finished the course in agony as she was treated by race doctors for an apparent back injury.
The American star crossed the finish line in obvious distress, slumping to the snow as she eventually finished in 24th place, 1.56 seconds behind Flury.
Overall standings leader Mikaela Shiffrin placed 20th, 1.37 seconds back.
The American defending champion had her lead cut to 145 points by Viktoria Rebensburg of Germany, who placed sixth.
