The 29-year-old beat overall World Cup leader Martin Fourcade in the 20km individual event in Italy, his first win at the highest level since prevailing in the pursuit in Antholz a year ago.
Fourcade has already won ten World Cup races this season, and leads the standings in three of the four individual disciplines, as well as the overall standings.
Despite the second place in Italy, Fourcade still leads the standings on 114 points, but Shipulin cut into that lead after beating the Frenchman by 41s.
Ukraine's Serhiy Semenov finished third in the race, a further 15.8s behind Fourcade, with veteran Norwegian biathlete Ole Einar Bjorndalen in fourth.
No-one managed to fire a clean race, with Shipulin missing once in the third round, while Fourcade's misses in both the second and third rounds proved crucial.
And Semenov could have pushed the Russian closer were it not for a miss in his final round, having shot clear up until that point.
Racing continues in Italy with the men's 15km mass start on Sunday being the last action before the World Championships begin in Austria next month.
