Mayers Taylor and Kehri Jones were sat second behind Humphries and Melissa Lotholz after the first run, but a second effort of 50.97 seconds saw them claim victory in 1:41.80 minutes.
That was the Americans' second successive World Cup victory, having missed rounds three through to six due to injury.
Those setbacks meant they finished down in eighth place overall on 820 points, with Humphries top of the pile on 1720.
Completing the podium in Koenigssee were Germans Anja Schneiderheinze and Annika Drazek as they came home in 1:42.02 to finish fifth overall on 1338 points.
Second place in the overall standings went to Americans Jamie Greubel Poser and Lauren Gibbs with 1628 points as they finished sixth in Koenigssee, while Christina Hengster and Sanne Monique Dekker are third on 1546 as they were fourth in the World Cup finale.
Brits Mica McNeill and Aleasha Kiddle rounded off their World Cup campaign with a season’s best seventh place to finish 14th overall.
