Kraft became the first Austrian to win on the World Cup circuit since his previous success in Lahti in March 2015 and he was joined on the podium on Sunday by fellow countryman Michael Hayboeck.
Kraft's two jumps of 133m saw him pick up 307.3 points, while Hayboeck's 130.5m and 138m leaps resulted in 299.8 points.
World Cup overall standings leader Peter Prevc achieved the longest jump of the day with 140m but his second of just 125m meant he was denied a fifth straight win and had to settle for third, on 296.7 points.
It was still enough for the Slovenian to extend his lead at the top to 305 points – with Prevc now on 1084, Severin Fruend second on 779 and Kenneth Gangnes third on 725.
Kraft said: "It was a great competition, my first win this season. Being on top of the podium ahead of Michael is awesome.
"After I closely missed the podium four times, it's great to stand on top of it now."
