The win pushes the Russian up to second in the overall standings after he completed the course in 2:24.65, 0.59 seconds ahead of Norway's Finn Haagen Krogh who was second.
Sindre Bjornestad Skar finished third over three minutes behind the leader.
Ustiugov is now 22 points behind World Cup sprint leader Paal Golberg of Norway who failed to make the final in Switzerland.
"I did not have the best qualification but I felt much better in the heats. I knew I had power to win. It is great to win here in Davos," said Ustiugov.
Finn Haagen Krogh was full of praise for the Russian post-race and admitted his attempts to surpass his rival had not come off.
"Ustiugov was extremely strong today," he said.
"He had pretty much the same tactic during the whole day. In the final I wanted to be first in the last uphill.
"When it did not work I tried to ski really well the turn before the finish but Ustiugov was stronger than me."
The FIS Cross-Country World Cup continues onto La Clusaz in France for competitions on the December 17 and 18, 2016.
