The 28-year-old Otley rider's form of late has been so good she was tipped by Mark Cavendish to win the world title for a second time, following her 2015 win in Richmond, Virginia.
Alongside a photo of her in her hospital bed, Deignan wrote on Twitter: "I will be taking the rest of the season day by day after having my appendix removed last night... it's not ideal but I'll be alright."
Deignan (nee Armitstead), who rides for Boels-Dolmans, on Saturday won the GP de Plouay one-day race in France.
She could make a swift return to training and racing.
The Road World Championships take place from September 17 to September 24, with the women's road race on September 23.
