Cotterill's side currently sit 22nd in the Sky Bet Championship and are looking to increase their firepower with a move for Clough - who is set to leave the financially-troubled Trotters.
Bolton are bottom of the table and are likely to lose a number of their key players throughout the January window as they bid to stay afloat, with midfielder Mark Davies believed to be heading for Sheffield Wednesday.
Cotterill confirmed the club were making a move for the 20-year-old Clough, who has come up through the ranks at the Macron Stadium, but insists the deal will be worth less than initial reports - with Bristol City tweeting the news on Monday afternoon.
"Steve Cotterill confirms #BristolCity have had a bid accepted for Bolton striker Zach Clough, but says fee is £2m, not reported £3m," the club posted on their official Twitter feed.
