Blackburn currently sit 16th in Championship table after 16 games, with just 17 points to their name. The club have won just one of their last six matches in the league.
Bowyer, previously the club's Under-21 coach, took over as manager in 2013 - following the departure of Michael Appleton, who lasted just 67 days in the post.
Bowyer went on to guide the club to eighth position in the Championship in his first season, finishing a position lower in the table 12 months later.
However, a poor start to the current campaign led the board to decide to move in a different direction.
In a statement, the club said: "The owners felt that following a disappointing start to the season, they have to act in order to give the club the best chance of success in the remainder of the campaign."
Assistant manager Terry McPhillips, first team coaches Craig Short and Tony Grant, and goalkeeping coach John Keeley have also left the club.
No mention has been made of a caretaker appointment.
"Rovers' owners and board of directors will begin the search immediately to appoint a new manager," the statement added.
