The Catalan giants produced a dramatic comeback in the friendly event named after the club's founder.
Moments before Eto'o winner, captain Carles Puyol headed Barcelona level to cancel out Lucas Viatri's 72nd-minute opener to Boca.
Barcelona coach Pep Guardiola made nine changes from the side that beat Wisla Krakow in Champions League qualifying on Wednesday, with only Thierry Henry and Rafael Marquez starting both games.
A lacklustre game sparked into life 18 minutes from time, when Viatri capitalised on hesitation in the Barcelona defence to finish past the statuesque Pinto.
Guardiola immediately brought on Spanish Euro 2008 winners Xavi and Andres Iniesta, along with Eto'o.
Iniesta failed to hit the target after a superb solo run in the 90th minute, but less than 60 seconds Barca were level when Xavi curled a corner onto the head of Puyol.
Barcelona were not finished, however, and a last-gasp Xavi cross from the right found Eto'o who pounced to complete a dramatic turnaround.
