Everton put out a fairly strong team, including Ramiro Funes Mori, Ashley WIlliams and Idrissa Gueye, but were without Romelu Lukaku who took a knock in Saturday's win over Middlesborough.
Despite Everton dominating the first half, Steven Naismith slipped past the goalie to give the Canaries the lead just before the end of the first half.
The goal is not Naismith's first at Goodison, having played for Everton himself between summer 2012 and January this year.
Enner Valencia impressed on his first start for Everton, but all in all it was a disappointing game for the Toffees with Gueye guilty of losing possession all too often and Funes Mori passing up the home side's most presentable chance.
Evrton boss Ronald Koeman made a number of changes later in the second half, but Josh Murphy's 74th minute goal sealed the deal for Norwich, who go through to the fourth round.
Record eight-times winners Liverpool eased past Derby County 3-0 with goals from Ragnar Klavan, Philippe Coutinho and Divock Origi.
