Two-time junior World champion Repilov claimed the Altenberg crown in 1:47.237, to finish ahead of Felix Loch and Johannes Ludwig who crossed the line 0.461 and 0.8 seconds back, respectively.
It was enough to secure his place atop the overall standings on 845 points, having won further World Cups in Park City and Sigulda.
Loch finished in second place overall, with Austria's Wolfgang Kindl, who placed seventh in Alternberg, third.
Repilov, who turns 21 next week, become the first Russian to win the overall title since three-time Olympic silver medallist Albert Demchenko back in 2004/05.
"This success proves that we are taking the right path," said Repilov.
"This trophy means a lot to me personally because I have never been the best in a season.
"I think I can celebrate my success in the future. I hope I can win Olympic gold next year." Sportsbeat 2017
