Barbera jumped into the lead with a 1m24.631s lap of the Red Bull Ring circuit in the final minute of the 45-minute session.
Factory Ducati rider Dovizioso responded immediately to move back to the top of the times, but that effort was then erased after he was deemed to have exceeded track limits.
Dovizioso had previously stolen the lead from Honda's Marc Marquez with 15 minutes left on the clock.
The Italian still ended the session second fastest after his fastest lap was chalked off, 0.088 seconds behind Barbera.
He was followed by Marquez's team-mate Dani Pedrosa and Maverick Vinales (Yamaha), who were both less than two tenths off the ultimate pace.
Marquez only improved on his early benchmark by eight hundredths of a second and ended up fifth.
Tech3 Yamaha rider Johann Zarco took sixth, followed by Pramac Ducati duo Danilo Petrucci and Scott Redding.
Factory Ducati rider Jorge Lorenzo and LCR Honda's Cal Crutchlow completed the top 10.
KTM's Pol Espargaro was a positive 11th, edging Valentino Rossi out by 0.007s.
Andrea Iannone and Aleix Espargaro were the top Suzuki and Aprilia riders in 14th and 15th respectively.
KTM's wildcard entrant Mika Kallio, who is taking part in his second MotoGP round of the 2017 season, was 17th, while team regular Bradley Smith took 21st.
