The 28-year-old led the way with an impressive 138m jump in the morning and finished 30.2 seconds ahead of compatriot Johannes Rydzek who had been down in 16th-place after the jumping event.
Japan's Akito Watabe completed the podium to repeat the third-placed finish he recorded in Ruka at the start of the season.
But nobody looked capable of stopping Frenzel who's lead during the ski rarely shrinking below 40 seconds.
Frenzel's jump saw him pick up 141.1 points and gave him an 18 second lead on Japan's Go Yamamoto with Watabe 30 seconds behind after landing at 129m.
Mikko Kokslien recorded the fastest time on the ski section, 25:58.2, which saw him leap from 32nd to ninth.
Frenzel sits top of the World Cup standings with 834 points with Rydzek second on 750 and Fabian Riessle on 541.
