Local hero Manuel Faisst recorded a career-first victory in the ski jumping phase with leaps of 103 metres and 102m but the 23-year-old fell on a downhill section of the cross-country and finished down in 14th.
Faisst's fall left two other strong ski-jumpers, Jan Schmid of Norway and Akito Watabe of Japan out in front, but they were both eventually overhauled by the chasing pack.
That meant the podium was decided by a sprint with Norway's Graabak ultimately crossing the line first in 38:43.3 minutes to take gold, 2.1 seconds ahead of home favourite Fabian Riessle and Austria's Lukas Klapfer a further second back in bronze.
Overall World Cup champion Eric Frenzel finished down in eighth but still accrued 1389 points on the season with Watabe second on 1070 and Riessle just six points behind him.
