Overall World Cup leader Frenzel had taken the lead after the ski jump by producing a leap of 133.5 metres – by far the longest jump of the day.
That gave the German a 21-second advantage over Gruber – who posted a jump of 129.5m himself – and he looked set for an eighth World Cup victory of the season.
But Gruber had other ideas and quickly eradicated his deficit on a soft and difficult track before leaving Frenzel in his wake.
The Austrian ultimately posted a winning time of 30:59.7 minutes with Frenzel 37.5 seconds back in second place and Norway's Joergen Graabak taking bronze.
Frenzel still leads the overall World Cup standings with Akito Watabe of Japan in second and Germany's Fabian Riessle third.
