With countryman Piotr Zyla in third in Friday's stage, double Olympic champion Stoch jumped 134.5m and 138.5m to secure 289.2 points.
He placed just ahead of Michael Hayboeck of Austria, who, with an outstanding jump of 142m in the final, moved from sixth to second.

Zyla picked up the bronze medal, and with his score of 275.8 points, finished second in the overall rankings, enabling Poland to become the first nation - other than Austria - to record a Four Hills one-two finish since Finland in the 1988/89 season.
Daniel Andre Tande's 26th place finish was enough to secure him the bronze medal in the overall standings.
"This is an outstanding result and great success for our entire team," said Stoch.
"Zyla is second and Maciej Kot fourth in the overall ranking. I think that Stefan Horngacher is the best coach in our sport, but everyone on the team played his part."
