Competing in front of more than 3,000 spectators, Ito jumped 95.0 and 96.0 metres to finish with a score of 254.3 points.
That was enough to deny Takanashi a 50th World Cup victory, for the time being, after she finished 12.2 points behind after jumps of 93.9 and 92.0m.
"I am very happy today because it was my first World Cup victory," said Ito. "It was very good timing to celebrate it in Japan. Before the final jump I was very nervous, my hands were shaking. But I am happy about my jumps today."
Norway's Maren Lundy secured her second podium finish of the season after jumps of 94.5 and 90.5 metres for 236.9 points, while Ema Klinec was fourth after coming back from eighth after the first round.
Takanashi continues to enjoy a healthy lead atop the World Cup standings going into Sunday's next competition, with 640 points, while Ito is second on 452.
