Djokovic served out the third set after breaking the Scotsman twice with British number one Murray suddenly having to win the final two sets to keep alive his hopes of a first French Open success.
Djokovic had recovered strongly to win the second set 6-1 in levelling the final at one set all, and his dominance continued in the third set.
Murray had made a strong start to win the opening set 6-3 against the world number one, but was broken twice in the second set as the Serbian tournament favourite coasted through the second set in 33 minutes.
Djokovic broke Murray's serve in the second game courtesy of his opponent's double fault and tightened his grip in the remainder of the set, which he wrapped up when the Scot returned a serve into the net.
The Scot was broken to love in the opening game of the match, but roared back with four straight games to stung the top seed Djokovic, taking the opening set in just under an hour.
