The British European indoor gold medallist has been out of the sport since breaking his pelvis in a serious road accident in January 2017.
Levine and team-mate James Ellington were on a motorbike when they were hit by a car in Tenerife.
Clenbuterol is used to help asthma sufferers, but is on the WADA banned list because it helps burn fat and build muscle.
Levine could face a four-year ban if found guilty.
UK Athletics said in a statement “Nigel Levine has been provisionally suspended from participating in athletics after being charged with having committed an anti-doping rule violation contrary to IAAF Anti-Doping Rule Article 2.1 [Presence of a Prohibited Substance or its Metabolites or Markers in an Athlete’s Sample].
“The individual now has the opportunity to respond to the charge against him including the right to a full hearing of the case.”
Levine has gold and silver 4x400m relay medals from the European Championships alongside three 4x400m World Indoor Championships relay medals.
Levine, who specialises in the 400 metres, competed at the 2016 Rio Olympics and was part of the British squad that won relay gold at the 2014 European Championships in Zurich.
