Cavendish was well-placed in the third event of six as the favourites tumbled dramatically, but he was penalised for illegally overtaking on the inside of the track.
His bid for glory started with a sixth place in the scratch race before a stunning second in the individual pursuit propelled him up the overall standings.
However, in a physical elimination race – with riders nudging their rivals to create a better line – Cavendish was a shock casualty after going off course to finish seventh.
He sits third on 96 points, behind France’s Thomas Boudat (106 points) and Italy’s Elia Viviani (104 points).
Denmark’s Lasse Norman Hansen, who won the opening two events, saw his title hopes evaporate when he was the first rider binned out of the elimination race.
