It also marked Rooney's European debut for the club he left to join Manchester United in 2004, only to rekindle his relationship with Goodison Park when he was re-signed by Ronald Koeman this summer.
Alongside Rooney, Michael Keane, Cuco Martina and Davy Klaassen were all handed their competitive debuts for the Toffees, with fellow new recruits Jordan Pickford and Sandro Ramirez among those starting on the bench.
After a few number of missed chances in the first half, it was eventually Leighton Baines who broke the deadlock in the 65th minute, scoring for Everton.
Everton make the return trip to SLovakia next week for the second leg of the qualifier.
Elsewhere in the competition, Olympique de Marseille saw off KV Oostende with a 4-2 victory thanks to a hat trick by Valere Germain, and another goal from Morgan Sanson. AC Milan took a 1-0 lead over Universitatea Craiova.
PSV Eindhoven suffered a shock 1-0 defeat by Croatian team NK Osijek and Fenerbahce beat Austrian side Sturm Graz with goals from Dario Maresic and Roman Neustadter.
