The bird caused a shatter in the cockpit which forced the private chartered aircraft to make an emergency landing in Budapest on its way from Istanbul.
A second aircraft has been sent out by the club to pick up the players and staff from Budapest and take them onto Manchester.
The club tweeted pictures of the incident but also said that there was nothing serious and everybody involved was okay.
Fenerbahce will play United on Thursday at Old Trafford in the 20:05 kick-off in the Europa League.
The Turkish side are currently ahead of their opponents in Group A by one point and they sit in ninth in the Turkish Super Lig table.
There will be familiar faces on show with former Red Devils striker Robin van Persie and former ex-Liverpool centre-back Martin Skrtel both in the squad.
