The result extended Flamengo's unbeaten league run to six matches and lifted them into second place in the table, one point behind Palmeiras who play fifth-placed Gremio on Sunday.
Flamengo took the lead after 10 minutes when Uribe headed home a cross from the right.
Leo Duarte doubled the lead with a deft header from a free kick seconds before the break and Uribe made it three when he squeezed the ball inside the post after failing to properly control a pass into the box.
The loss left Fluminense in eighth spot with 37 points from 29 games.
