Arsenal forward Alexandre Lacazette had given Les Bleus the lead in the 33rd minute after being set up by Manchester United winger Anthony Martial.
Timo Werner drew Germany level early in the second half from a fine pass by Gunners' playmaker Mesut Ozil, only for Lacazette to restore France's lead in the 71st minute.
Die Mannschaft became only the second European team to win all 10 of their World Cup qualifying matches en route to securing a place, but looked on course for a home defeat.
However, with some three minutes of added time played, Borussia Monchengladbach frontman Stindl calmly converted a flick on from Mario Gotze.
France, who topped their qualifying group ahead of Sweden, looked dangerous during the opening exchanges as teenager Kylian Mbappe stretched the German defence and tested Kevin Trapp with a low shot at the near post.
Martial created the opportunity for Lacazette to put France ahead on 33 minutes, the United forward ghosting past Mats Hummels in the left side of the penalty area before squaring for the Arsenal man to tap in from close range.
Germany had a chance before half-time when Ozil picked out Sandro Wagner, but the Hoffenheim forward shot straight at goalkeeper Steve Mandanda.
The hosts, though, levelled nine minutes after the restart following a swift counter, with Ozil again instrumental as the Arsenal man laid a pass between two defenders and through into the path of Werner, who slotted the ball between the keeper's legs.
Mandanda got a fingertip to a 25-yard free-kick from Toni Kroos, which went onto the crossbar and Werner nodded the rebound over.
France regained the lead on 71 minutes as Mbappe found Lacazette in space behind a high German rearguard and the Arsenal forward produced a clinical finish from just inside the penalty area.
However, with only seconds left to play of stoppage time, Ozil laid a pass with the outside of his left boot to Gotze, who helped the ball on into the right side of the France penalty area.
Stindl, who replaced Emre Can in the 83rd minute, had the composure to beat Mandanda inside the near post and earn the world champions a draw.
