Real Madrid had Dani Carvajal sent off for a handball, and the referee decided to award a penalty instead of allowing the goal to stand after it had crossed the goalline.
The home side were reduced to 10 men and as they struggled to overturn a 2-0 deficit, they conceded a late third goal.
After the match, Zidane conceded the defeat but struck a combative note:
"We are feeling very angry because it's a defeat that hurts a lot but we are not going to give up.
"It's a complicated moment because of the defeat and the three goals, I could say we don't deserve this but football is like this.
"This is a very painful defeat, we are all sad, especially me. But we will come back much stronger."
Zidane's side are now 14 points behind Barcelona the top of La Liga, with speculation mounting over Zidane's future at the club.
