Fekir, 24, scored 18 goals last season in Ligue 1 and his good form saw him linked with a £52 million move to Liverpool.
The transfer saga saw the move go from being on to being off as reports suggested that either an injury or the determination of Lyon owner Jean-Michel Aulas would scupper the deal.
The move is off now with Lyon saying that they had stopped negotiations and, despite interest from other clubs, Fekir will stay with Lyon.
"Olympique Lyonnais informs that negotiations with Liverpool and Nabil Fekir for the transfer of the captain of OL have not succeeded and that Olympique Lyonnais has decided to put an end to this negotiation tonight at 20h.
"Although Liverpool have been the priority of a possible transfer of Nabil, and subject to other proposals consistent with the interest of Nabil and OL and from ambitious clubs, Olympique Lyonnais is delighted soon to be able to count on the presence of the captain who is a leading rookie for the 2018/2019 season during which the club will play the Champions League being in the 3rd pot for the draw."
The news come after Noel Le Graet, the chairman of the French Football Federation, had hinted that Fekir had passed a medical.
