Jese, on loan from Paris St Germain, is alleged to have left the bench and exited the stadium after Hughes made his final two substitutions in the 70th minute at the bet365 Stadium.
"He made a mistake. He's been disciplined for that," Hughes told reporters on Thursday.
"He understands it wasn't the right decision at that time. It's been addressed, we've obviously highlighted what he needs to do in the future. He's a little bit frustrated, he wants to play, as all players do."
The Spaniard, who has scored once in nine league appearances this campaign, has been left on the bench for four of Stoke's last six league games with the exceptions being two short substitute stints against Liverpool and Crystal Palace.
Hughes also said that the 24-year-old Jese would miss upcoming games after he had returned home to deal with his son's ongoing health issues.
Meanwhile, defender Bruno Martins Indi could take up to two months to recover from the groin injury he sustained during the Swansea match and Hughes said the Dutchman had a long road to recovery.
The Potters are 13th in the table and travel to sixth-placed Tottenham Hotspur on Saturday. (Reporting by Aditi Prakash in Bengaluru)
