Chelsea won 1-0 thanks to Eden Hazard's first-half penalty, but Mourinho was less than impressed with their approach in the second half.
"I congratulate them because they won, but I don't think they deserved it," he told the BBC.
"I congratulate them because I am a sportsman. They get one more goal than us and they get a Cup. But I think we deserved to win. We were the best team."
The Portuguese also suggested he would be heavily criticised if he played like Antonio Conte's side did in the second half.
"I can imagine if my team played like Chelsea did, I can imgaine what everyone would say."
Mourinho added that his side lacked presence in attack without Romelu Lukaku, who was only on the bench following injury, and Marouane Fellaini.
"It was a bit harsh for us to play without Lukaku against a team that defends with nine players ... this is the way they normally play."
Mourinho added: "For me the image of the game is that David de Gea didn't touch the ball. He only touched the ball in the net."
