The gearbox on Sainz's Toro Rosso was replaced following approval from the FIA after the team submitted a written request on Saturday post-qualifying.
Sainz crashed heavily into the 'wall of champions' during Q2, later conceding to "a miscalculation" as he pushed to claim a place in the top-10 shootout.
With the gearbox changed before its mandated six consecutive events, it means Sainz now drops five places, falling from 15th on the grid to 20th.
Toro Rosso team-mate Daniil Kvyat moves up to take Sainz's grid slot after serving his own penalty carried over from the Monaco Grand Prix.
Renault's Jolyon Palmer, Manor pairing Pascal Wehrlein and Rio Haryanto and Sauber driver Felipe Nasr also move up a place.
