Ryan Regez and Robert Winkler were a little way behind the front two after colliding earlier on the course but Regez ensured that two Swiss skiers on the podium by taking third, with Austrian Winkler settling for fourth.
Regez's podium finish completed a satisfying weekend for the 26-year-old in Feldberg after he won his maiden World Cup race on Saturday.
He had to battle to reach the final, however – coming from fourth heading into the home straight to sneak through in the quarter-finals and then needing a photo finish to confirm his top-two spot in the semi-finals.
In the small final, Germany's Florian Wilmsmann triumphed by leading from start to finish, to come fifth overall, just ahead of Alex Fiva, Bastien Midol and Johannes Aujesky.
Midol still leads the overall ski cross World Cup standings despite his seventh-place finish – on 527 points – although Chapuis (455) is now up to second, with Fiva (441) third.
