Kingsbury, the Canadian Olympic champion who scored 86.70 for gold in the men's moguls on Saturday, took top spot again with 87.94 in Tazawako to sit top of the overall standings.
Japan's Ikuma Horishima, who currently sits fourth overall, took silver with 86.63 while Frenchman Benjamin Cavet took third.
"I was going faster and bigger in my jumps and I also knew that on the other side of the bracket, Ikuma was skiing really well and very fast," Kingsbury said.
"When it was time for the final, I talked to my coaches at the top of the course and we made a last-minute decision to do a 1440 cork like I did the day before.
"I didn't have time to think about it. I landed the 1440 and then skied as fast as I could."
In the women's dual moguls, France's Perrine Laffont also clinched her second gold with a score of 76.18, beating American Jaelin Kauf (62.81) while Australia's Jakara Anthony came in third.
