Honda rider Marquez was narrowly quickest after the opening runs, before being outpaced by first team-mate Dani Pedrosa then Yamaha's Lorenzo in the middle part of the session.
Lorenzo was in front going into the closing minutes with a 1m31.434s, before Marquez went 0.184 seconds on his final run.
Marquez then ended his session by catching a dramatic moment at Turn 2, somehow rebalancing the bike without crashing despite flailing wildly.
Rossi got as high as second briefly during the second runs, before falling back again.
He ended up 0.415s off Marquez's pace in fifth, behind Pedrosa and top Ducati rider Andrea Dovizioso.
Rossi said on Thursday he intends to work normally through the weekend rather than writing off qualifying to focus on race pace, despite being guaranteed a back of the grid start due to his penalty for colliding with Marquez at Sepang.
Pol Espargaro ended up sixth for Tech 3 Yamaha, with Andrea Iannone Ducati's pacesetter for most of the morning before falling to seventh late on.
Cal Crutchlow, Aleix Espargaro and Yonny Hernandez completed the top 10, with the additional Ducati of test rider Michele Pirro 13th.
Maverick Vinales went off on his out-lap at the start of the session, but was soon back out on his spare Suzuki. He was 16th fastest.
Returnee Broc Parkes trailed the field as he took over Alex de Angelis stand-in duties at Ioda from fellow Australian Damian Cudlin.
