Overall World Cup winner Watabe had reigned victorious in the 10km individual Gundersen on Saturday and was similarly unstoppable 24 hours later.
He notched 250.3 points in the ski jumping to lie second, nine seconds behind Jarl Magnus Riiber of Norway.
But the Japanese star caught Riiber in the fourth kilometre of the cross-country leg, in the ninth minute of the run.
The duo were well clear of the competition and Watabe eventually crossed the line in 34:48.1 minutes, 5.1 seconds ahead of Riiber, as Fabian Riessle of Germany took bronze.
Watabe had long since wrapped up the overall title but Jan Schmid of Norway sealed second place in the season-long standings by coming sixth in Schonach, just holding off Riessle in third.
