Kobayashi recorded the longest jumps in both rounds to finish ahead of Germany's Markus Eisenbichler and Piotr Zyla of Poland.
But Kobayashi's victory was never really in doubt as he won with a lead of 21.6 points over the second-placed athlete.
Kobayashi also claimed the overall win of the Willingen Five and extra prize money of €25,000.
Kobayashi said: "The wind conditions were very difficult, but the fans cheered me on and so maybe they made some headwind for me.
"I don't think that much about the record of 15 wins in one season. I won here in Willingen and I'm in a good shape so obviously, I'm among the favorites for the World Championships, maybe I feel a little bit of pressure, but I just want to continue showing my best jumps."
