Despite windy conditions, Slovenia's Semenic edged ahead of Germany's Andreas Wellinger and teammate Peter Prevc with a total of 245.6 points, more than three ahead of Wellinger.
In front of a huge crowd in Zakopane, the favourite to top the podium, Kamil Stoch, retired after the first round, leaving Semenic with the opportunity to take gold.
The 24-year-old was in fifth place heading into the second jump but a huge leap of 137.5 metres was enough to secure victory, with Wellinger jumping for 119.5 and 136.5 metres.
Former world champion Prevc took the bronze with a best jump of 134 metres to claim 240.9 points.
There was further disappointment for the home crowd as Pole Stefan Hula led after the first round, only to drop down to fourth following the second jump.
Germany's Richard Freitag finished in tenth, but still leads the overall standings with a total of 737 points, just ahead of Stoch on 733 and Wellinger on 665.
