Having stood atop the podium in Oberstdorf two days ago, the Polish jumper - double Olympic champion at Sochi 2014 - qualified sixth for New Years Day's action.
His first jump over 135.5m saw him take the early lead before a bigger second jump of 139.5m clinched the victory, finishing on an amassed 283.4 points to seal his second win of the Four Hills Tournament.
That was 7.6 points ahead of Germany's Richard Freitag who placed second, having sat in sixth after his opening effort of 132m.
Third place on the podium was taken by Norway's Anders Fannemel - winner in Engelberg last month - on 270.2 points with his second jump of 136.5m propelling him among the medals.
Since 2008/2009, eight of the nine leaders of the Four Hills tournament after the second event in Garmisch-Partenkirchen have gone on to win the overall title.
Stoch currently leads the way on 563.1 ahead of Freitag on 551.3.
