Welshman Jones will face ninth seed Kyren Wilson for a quarter-final place after holding his nerve to win the final two frames having trailed 9-8 to the eighth seed.
Jones restored parity at 5-5 in the first frame of the afternoon session with Murphy holding a 5-4 lead overnight, only for the Champion of Champions holder to produce breaks of 59, 102 and 101 for an 8-5 advantage at the mid-session interval.
But it was far from over as this season's UK Championship finalist could only sit and suffer with Jones putting together 58 and 57 in levelling at 8-8 as Murphy suddenly seemed nervous.
Murphy won a scrappy 17th frame for a 9-8 advantage, but Jones produced 124 to level at 9-9 before dominating the final frame for a 10-9 victory that barely seemed likely throughout the afternoon.
There will be more than a sense of deja vu for Murphy, who suffered defeat to Jones back in 2012 - with the Welshman winning that encounter 10-8 as a Crucible debutant.
Jones enjoyed a run to the quarter-finals that year, where he was eventually beaten 13-11 by losing finalist Ali Carter.
In the evening session, another seed, Luca Brecel, struggled against 2013 semi-finalist Ricky Walden. who leads 6-3 after runs of 68, 105, 90, 74 and 76.
But Barry Hawkins did progress, overcoming Stuart Carrington 10-7 in a tough late-night encounter that ensured the Crucible crowd got their money's worth until the early hours of Tuesday morning.
A revival from Carrington in the evening session pegged the match back to 8-7, but a break of 79 moved Hawkins one from away from victory and he ground it out in the 17th frame of the match to set up a meeting with Lyu Haotian in the next round.
