Murray had returned to the court soon after his three-set defeat of Steve Johnson in the singles but could not stop the Indian pair from claiming the first set 6-4.
The second set went the same way as the first and means the British No 1 will turn his attention to his semi-final against Kei Nishikori on Saturday.
Bopanna and Mirza will now face either Fabio Fognini and Roberta Vinci of Italy or Venus WIlliams and Rajeev Ram of the USA.
