Querrey produced some brilliant tennis in his first night match on Arthur Ashe, hitting 20 winners en route to clinching the first set after 24 minutes.
As shoulder problems persisted for Zverev, 17th seed Querrey continued at a relentless pace, breaking the German in the sixth game of the second set while rattling through his own service games.
A struggling Zverev managed to avoid the bagel in the third set, but 27-year-old Querrey went on to close out the match after just one hour and 27 minutes - hitting 55 winners in total.
Next up for Querrey is 28th seed Kevin Anderson, who overcame Paolo Lorenzi 6-4 6-3 6-7(4) 6-4 to reach the quarter-finals.
The South African looked comfortable as he broke once in each of the opening two sets, but Italian Lorenzi fought back to take the third.
The duo broke one another midway through the fourth set, but it was Anderson who stepped up his game to seal the match after more than three hours on court.
Meanwhile, Diego Schwartzman put in an impressive performance to knock out 16th seed Lucas Pouille 7-6(3) 7-5 2-6 6-2 in the US Open fourth round.
The duo exchanged breaks in a tight first set, with Schwartman going on to clinch it 7-3 in the tie-break.
A wild second set then saw both players drop serve twice, and it was the Argentine who break for a crucial third time to take a two-set lead.
Pouille rallied in the third to hand himself a lifeline, but the Frenchman crumbled in the fourth, dropping serve three times as Schwartzman wrapped it up after two hours and 38 minutes.
